In an RPG-Game the Doctor shows up one day after Jack an him met the last time and tells him, that for him it has been two years since yesterday - and that he spent this two years alone in the TARDIS, who was narly killed and had to heal from that with help of the Doctor.
But when he had done what he was able to do in the first weeks he had to wait the rest of the two years alone, knowing, that Jack wouldn't even know that he is gone, because after that time the Doctor jumped back to the day after their last meeting ...
The silence in the TARDIS and the completely beeing alone nearly drove the Timelord crazy...

After the events of CoE the Doctor picked Jack up on "some" planet and took him with him in the TARDIS. When he thought that Jack were asleep, he told him stuff that was never ment for Jacks Ears. The talk after that soon led to this picture ...
